    Lead Optimization

Lead optimization transforms initial screening hits into drug candidates with optimized potency, selectivity, pharmacokinetics, and safety. This workflow uses AI-driven generative design to explore analog space efficiently, ADMET prediction to maintain drug-like properties, and molecular docking to validate binding of generated compounds.

    Overview

The hit-to-lead phase is a critical bottleneck in drug discovery where promising but imperfect screening hits must be refined across multiple competing objectives. Improving potency often worsens solubility; increasing metabolic stability may reduce cell permeability. REINVENT uses reinforcement learning to navigate this multi-objective landscape, generating novel molecules that satisfy user-defined scoring functions. ADMET-AI provides rapid property feedback, and DiffDock confirms that designed molecules maintain productive binding modes with the target.

    Tool Chain

    1. REINVENT -- AI-driven generative molecular design with reinforcement learning
    2. ADMET-AI -- High-throughput ADMET property prediction
    3. DiffDock -- Diffusion-based molecular docking for binding validation

    Prerequisites

    • Confirmed hit compounds with known SMILES and activity data
    • Protein structure for the target (experimental or predicted)
    • Defined target product profile with acceptable property ranges
    • Understanding of structure-activity relationships (SAR) from initial screening

    Step-by-Step Guide

    Define the optimization objectives

Establish a multi-parameter scoring function for REINVENT. Common objectives include maximizing predicted binding affinity (via a docking or DTI model), maintaining molecular weight below 500 Da, keeping LogP between 1 and 4, ensuring synthetic accessibility score below 4, and penalizing known toxicophores. Weight each objective according to your program priorities. Potency is typically the primary objective, with ADMET properties as constraints.

    Seed REINVENT with hit scaffolds

Provide your confirmed hit SMILES as seed structures for the generative model. REINVENT can operate in scaffold-constrained mode (preserving a core substructure while decorating attachment points) or in free exploration mode (generating entirely novel scaffolds guided by the scoring function). For early optimization, scaffold-constrained mode preserves known SAR while exploring substitution patterns.

    Generate and score analogs

Run REINVENT to generate 500-5000 candidate analogs. The reinforcement learning agent iteratively improves the generated molecules against your scoring function over multiple epochs. Monitor the score distribution across generations to verify that the model is learning productive modifications rather than mode-collapsing onto a single solution. Increase diversity controls if the generated set is too homogeneous.

    Filter with ADMET-AI

Submit the generated analog set to ADMET-AI for batch property prediction. Apply hard filters to remove compounds with unacceptable properties: hERG inhibition probability above 0.7, AMES mutagenicity positive, oral bioavailability below 20%, or metabolic half-life below 30 minutes. Rank surviving compounds by a composite score combining the REINVENT objective score and ADMET desirability.

    Validate binding with DiffDock

Dock the top 50-100 ADMET-filtered analogs against the target protein using DiffDock. Verify that designed molecules adopt binding poses consistent with the parent hit's binding mode. Examine whether new functional groups form additional favorable interactions (new hydrogen bonds, improved shape complementarity) or introduce clashes. Discard compounds with poor binding modes despite high generative scores.

    Analyze SAR and iterate

Cluster the validated analogs by structural similarity and examine SAR trends. Identify which substitution positions tolerate modification, which functional groups improve potency versus ADMET, and whether any emerging series show consistent advantages. Use these insights to refine the REINVENT scoring function and seed structures for the next optimization cycle. Typically 2-4 design cycles converge on a set of optimized leads.

    Confirm synthetic feasibility

Run the final candidate set through AiZynthFinder to verify that each compound can be synthesized from available building blocks in a reasonable number of steps. Deprioritize compounds requiring exotic reagents or more than 8 synthetic steps.

    Expected Outputs

    • REINVENT-generated analog libraries with multi-objective scores
    • ADMET property matrices from ADMET-AI with pass/fail annotations
    • DiffDock binding poses and confidence scores for top candidates
    • SAR analysis tables showing property trends across structural series
    • Synthetic feasibility assessment from AiZynthFinder
    • Optimized lead shortlist for synthesis and biological testing

    Tips and Best Practices

    • Start REINVENT in scaffold-constrained mode to preserve validated SAR before trying free exploration. Unconstrained generation can diverge rapidly from productive chemical space.
    • Balance the number of optimization objectives. REINVENT handles 3-5 objectives well; more than 7 objectives tend to produce compounds that are mediocre across all dimensions rather than excellent in any.
    • Use DiffDock validation as a hard gate, not a soft score. Discard any compound that fails to recapitulate the parent hit's key binding interactions, regardless of its REINVENT score.
    • Track the Pareto frontier of potency versus key ADMET properties across design cycles. Advances should move the frontier, not just shift points along it.
    • Reserve 10-20% of your experimental synthesis budget for compounds that REINVENT rates poorly but that explore undersampled regions of chemical space. Generative models can miss non-obvious solutions.
    • Export the complete design history (all generations, scores, and selections) for post-hoc analysis and to train improved scoring functions for future programs.

    Run it from a prompt

The same goal as a copy-and-adapt recipe you can paste into a chat:

    • Hit to lead — dock a hit, rescore it, screen ADMET, and plan a route in one prompt.
    • Target to lead — prompts from a target structure to a docked, synthesizable starting point, including a REINVENT variant.
